The title does not making the badges irrelevant. The gym badges is used as one main quest in the game to help the player keep track of their progress. While the title only show what someone enjoy to do or collect. A player could only a have Boulder Badge and have title of that indicate he or she have caught 50 Grass type Pokemon. Vice versa, someone could have gotten all the badge and event beat the Elite four without having any title at all.
The bonus is not set to stone. This is just ideas and brainstorming.
And so far Stephen is the only PU team member who response in this thread so we still don't know the future of title system. There might not be one all together.

Some cool ideas here. Here's some of my thoughts:
Gym Badges:
My understanding is that Gym badges will be awarded to those who beat the various Gym Leaders, and just like in the handheld Pokemon games these badges will grant a certain level of Pokemon obedience. For example, if you have a Stone Badge, Pokemon up to level 30 will always obey you. That's how the Gym badges will be relevant.
Titles:
Titles would definitely be cool. There seems to be a few different suggestions in this thread as to how people would like to see them be implemented, which is awesome. Personally, I would like the ability to change my title whenever I wish (outside of battle of course), but choose from a list of titles that are available to my character (depending on my actions in the gameworld).
1. Various achievements could unlock new titles to choose from (such as catching 20 Grass Pokemon grants me 'Gardener' as a title choice, etc etc). This would probably be where the majority of title choices would come from. An example of where I've seen this before is the Warhammer Online MMO.
2. Everyone could have a default title in their list that constantly changes depending on the Pokemon types in their current party. Let's call it your 'Trainer-Type' title. So for example, if your current party consists of 4 fire Pokemon and 2 lightning Pokemon, your trainer-type may be something like "Flameshocker" (But obviously something much less lame). There are obviously thousands of different combinations however, so that would be difficult for the PU Team to implement at full depth I imagine. An example of where I've seen this before is Titan's Quest.
Buffs/bonuses:
I certainly wouldn't be opposed to the idea of your title giving you a cool little bonus. With an achievements system in which players unlock new titles to choose from however, there may be thousands of potential titles-- That's a lot of titles for the PU Team to come up with ideas, names and bonuses for. Could be a bit much to expect a bonus from your title. But having a list of titles to choose from, with each title choice being something you've personally earned and achieved is cool enough in itself right? :)

Sorry, but I seriously disagree with this. It would tell everybody your weakenesses and strengths before they even battled you. It could stop people battling if they see that you have a type advantage over them. It should be left to be a suprise.

Hmm, or making the player only unlock the possibility of taking a certain title seems to me a better idea (only suggestion).
After say catching 20 grass pokemon (like so many of you gave as example), you will have the ability to wield the title of 'Gardener' or whatever. You will therefore be able to choose which title you prefer.
