I was talking this over with a friend, and i want to know what you think of this.
Team System: Groups of players can make groups called Teams, like Team Rocket, Magma, whatever, and they can control gyms. Like pewter. Other teams can challenege them for the right to have control. Having control of the gym gives you special bonuses. Like recieving 20% of all purchases made at that towns pokemart. This doesnt interfere with normal gym battles though. I havent really thought of what Teams can spend money on. I suppose items like Carbos, Protein.
Resistance System: Suppose you have a Scizor fighting a fire type pokemon. Every time Scizor can defeat its weakeness, it can build up resistance to it, so that type doesnt do as much. Pretty much lower a x4 weakness to x2, or x2 to 1.5. Each pokemon can only do this for one element type though. If you trade the pokemon you gained resistance on, it resets.
I had more, but i forgot most of it >.<, ill try to find out what the rest of it was.

Hmm I actually like the gym control part. As long as it doesn mess with the gym leaders they create. Might want to work on the way teams control gyms and how they can challenge them. Better yet make it guilds who can control them so u don't have to worry about this team thing. Same idea

ok here is an idea, the "team" in control of the gym gets the Losers money? they arn't the gym leaders, they just make money....

i thought about that, but whenever you lost to Brock in red/blue you only gave up like 132 yen.
I considered calling it guilds, but pokemon always used teams.

that means that the weaker Guilds will have to deal with the weaker gyms and get less money.

If the group in control was using a Dragonite LV100 against someone who just started, it wouldnt be fair at all, thats why i suggested that the gyms remain the same. For control of it, anythings goes most liekly.

the gym leader is preset by the team, no level 100 dragonite...

yea, but would there be a cap on what level pokemon they can use? would they be forced to use the pokemon that the normal gym leader would have? It'd be cool if they could change the element of the gym. Like Pewter changing to fire. Viridian always being the city that mixes it up.

use the search, your questions have been answered. as for gym type for citys we the team is making a brand new reagon. hence new citys...

They r making 17 gyms, one for each element, and I assume they will increase the difficulty of each one. Don't kno what order tho

Being part of teams is not even confirmed yet!
As for the starting town, it is possible that there will be different spawn points, but that too isn't confirmed yet.
Back to OP, what do you mean by taking control of the gym? Do you mean that they play the part being trainers in the gyms? If that was so... would you mind staying in the gym from the start to the end of the game? Even during events and all? Because Gyms should be running 24/7... ::)
Okay, next point, money: This was a calculation based on your total current money. The more you have, the more you lose. And if you had 0 yen... then you lose 0!
