Hello, I love that people like me (Pokemon fans) take their time to make an awsome f2p mmorpg for pokemon!! Awsome love you guys..and girls lol. Well i will like to suggest the whole baste of the game.
1:Please dont make your own regions,as most players would agree with me on this one,make it that you can start of on any region that u want like KANTO HOEN JOHTO SINOH AND UNOVA,it dosnt really have to involve every region but atleast 3( SINOH #1 ;) ).And in those regions u can find different pokemons that u dont usually find on the other regions.Also the only way to go to other regions is by beating the pokemon league or the grand festival..or become really expirienced on being a breeder or something like that.
2:I know this one would probably be impossible but just saying...3d? lol i know i am stupid lmao
3:Since obiously 3d is not a choice atleast use the graphics of the ds games like black and white platinum and pearl and diamond, not the old games like emerald ruby and specially! gold fire red and leaf green those games will make PoKU(Pokemon Universe) look silly and bad so i am just suggesting :).
4:Quests....yeahh...if i wanna do quests ill just go play WoW..so i am just saying the whole pokemon game should be about battling or competing in contests with pokemons not doing quests.But if u are doing quests then do the type of quests that u help pokemons :)
5:Copy the anime as much as u can..for example. U start off with the prof from the region giving u the pokeballs and ur pokemon and the pokedex..not the prof asking u for help and that other bs.
6:Now,this is really important like the graphics one.U know how in WoW u can be a hunter warrior or what ever. well it would be awsome!! if u could pick from breeder trainer and a cordinator..idk if the breader one would be possible that much since being a breeder would be impossible(i think) without 3d graphics.
7:Make the pokemon have like feelings for the trainer like idk happiness points?
8:Also u can choose to be part of a team like team plasma,rocket,galactic,etc.
Now read this guy pointing out the best qualities that a pokemon mmorpg would have:

There is 20 other games all just like Wow. Conan, LOTR, War Hammer, i could go on. Anyways, nothing can touch Wow and its because of two things first its because it was the first to do it right once its done right there is no way to make it better so don't try. The second is Blizzard.
So how do you Kill Wow? First your MMO can't be like it. Everyone talks about teaming up and killing 10 zubat for oak for prizes and money. If that's what you wanna do then play WoW and be a hunter. Now here is what a good Pokemon MMORPG would be like. You have your world with all your regions. at the start or the game pick the one you wanna play in. once chosin that's it you can only play there. Witch means, choose wisely cause not all pokemon will be available in that region. Now as for teams, get rid of them. Internet friends are for ugly people and there are no ugly people just ugly personalities those who have played WoW know what I mean. The towns and the gyms and the npc's are there only for grinding and training. Meet a player on the street and wanna battle him then put your money were your mouth is and battle. Winner wins the bet.
Now for the best part. Here is in my mind were the real game happens. You have trained and your feeling good. So go to the arena and enter in tournaments and compete for stones and what not. And once a year the best players in the region get to play in a large turny VS other regions now its your chance to get new pokemon and prove who is the better trainer.
Bottom line is an online Pokemon MMORPG is not about questing it should be about trash talk and glory over other players and not over some Crazy NPC dragon that takes an hour to kill with 60 people with the same 6 characters doing only the one skill the loudest guy on the mic say's to use.
Now if we could only get it on PC and get get Blizzard to make it...

Things that already have been suggested, discussed and commented. Suggestion or question doesn't really matter anymore.

1. There will be a whole new region as per this page (http://pokemon-universe.com/index.php?page=story) and there will be no 'Elite 4', nor Grand Festival (for the time being, it's not on the priority list)
2. Not considered now, as for the 2D graphics itself is not ready :P
3. No, entirely new graphics will be used, and there will some 3D feel to it. This is because nintendo bears ownership to the BW/DPPt graphics.
4. There will be quests, of all sorts, as a side part of the game. One can of course ignore them if one wishes to.
5. The professor is new to the region... and is trying to uncover something. I won't add anything more ;)
6. There will be a trainer level system which could very well be used for that.
7. All pokemon games from GSC had those, it's only natural that PU will have it. Otherwise, the two moves Return and Frustration won't have any use...
8. That is still to be considered. It will be up to the Quest/Story Writers, but there will be points where you have the choices, some being 'good', others 'better' as well as 'bad' and 'worse'

Okay so Jerry already answered everything, but I also feel like commenting.
- As Jerry mentioned, there will be an entire new region. All the regions you mentioned are owned by Nintendo. That means that EVERYTHING in PU will be original. The graphics, the story... everything. It is much better than using older versions of the games. If you want to play in a particular region owned by Nintendo, go play that game again.
- About the quests. If you want to do quests you will have to play PU once it's out. Because there are no quests worth mentioning in WoW or the other MMOs that are based on it. I agree that if all you want to do is grind away, you can go and play those games. There is enough grinding in Pokémon while you try to level your own Team, so that shouldn't be the main focus of the quests you will get here.
- Jerry also mentioned this, but Trainer's will have levels, which will be able to distinguish between them, almost like a "class" system would. Also so far "Teams" as such, are still on a question mark, but there will be guilds you can create and join to belong somewhere.
- The quote you have provided didn't give anything new. I can't even discuss his ideas because he obviously never played Pokémon, so the value of the quote died too.
To sum it all up in caps: EVERYTHING will be ORIGINAL as far as the world of Pokémon goes. I believe I mentioned this before, but it doesn't hurt to say it some more. If you believe that a game that has been in Development for a few years now is going to be rushed, then your advice is perfect.

actually the game is gonna be based off quests so it wont be boring just walk around battling randoms

Quests will be implented, and (probably after an update or something) pokémon contests and tournaments too. There will be many things to do, don't panic.

No, there will be a group of trainers called the Brutal Five that you'll battle instead, unless the team has something else planned.

Seriously, why do you kids think that there HAS to be a champion? Nobody gets to be the very best, like noone ever was, no matter how much you want to be. :P
And anyways, its not like being declared champion would make you special, you're in an mmo.
Its not like it means anything if everyone killed the Lich King.
Why are you so caught up on the champion? It would just mean that you finished a quest, just like any other quest, and it'll have its rewards. Just like any other quest.
