According to this list, Seel can learn Surf in all generations but VI. It's weird, probably wrong.

So I've gotta say, this has become quite the post. It's so long it doesn't fit into one post, so I added it as a RTF file.
I could easily restrain myself from answering all the questions, and was satisfied with just posing lots of questions and giving possible explanations. This fine, since Ditto is not a man-made pokemon like Porygon, where we're expected to know the entire history of the pokemon and its every detail due to it simply being man made.

I rather like this entry, please take the time to open the file and read it. It's worth it.

Pokemon #699, Aurorus, Rock/Ice type, Tundra pokemon.

Intro: Aurorus, the evolved form of Amaura, is best known as the pokemon that shimmers like an aurora in the night sky. Aurorus’ body is reminiscent of Amargasaurus, with a large body, a long neck and tail with a curl, and four thick and high legs. Its entire body is split in two colors, with the top half being dark blue and purplish, and the lower half being light blue. The transition between the colors on the neck is a pattern of half hexagons. Aurorus has ice crystals over the entire length of its body. It has two large skin-sail extensions over the length of its neck. These sails are waving continuously, while they slightly change colors, fluctuating between yellow and light blue. Aurorus’ hind legs have three nails, and the front legs have a single nail and one claw. Its forehead is decorated with a white V with a single ice crystal in the middle.

Habitat: Although it is nowadays officially extinct, Aurorus was a pokemon that roamed the tundra’s in search of food.

Diet: Aurorus is completely herbivorous. It prefers to eat berries and fruit, but was often forced to live on the thin layer of moss that grows on the permafrost of the tundra.

Biology: Aurorus’ crystals generate cold air around it, to temperatures as low as -150 °C. This causes Aurorus to be constantly surrounded by frost, and makes the temperature drop whenever Aurorus is released from its pokeball. This aura of cold also turns Aurorus’ normal-type moves into ice-type moves, which become more powerful since it is an ice-pokemon. It is unknown what the natural funtcion of the crystals was, but it is speculated that to survive the harsh weather of the tundra, Aurorus evolved to become an ice pokemon, which in turn made it dependent on the cold. In order to survive the winter and season, it grew ice crystals which protected it from the heat while searching for food.
Auroros’ skin sails have a mysterious glow, like the Aurora Borealis. In the darkness of the night, the shimmer of the sails is quite a sight to behold. The sails are also able to generate a certain amount of current, which allows Aurorus to use electric moves. Aurorus is also able other off-type moves such as Earthquake, Flash Cannon, Dragon Tail and even Psychic and Dream Eeater. It evolved the ability to use Dream Eater since it is a pokemon that is mostly active at night, and it was an additional way of obtaining nourishment on the Tundra, without the need for conflict or hunting.

Pokemon League Commission notes:
Class F: Aurorus can only be obtained by evolving Amaura, which is in turn resurrected from a fossil. This makes Aurorus an exceptionally difficult pokemon to obtain, although several enterprising trainers have started the spread of this pokemon by means of breeding, mostly using Ditto.
The PLC has not implanted any restrictions towards obtaining Aurorus, although all sail fossils have been added to the national heritage list of Kalos and are deemed valuable relics.

Ditto? Challenge accepted! This may be a long entry like castform and porygon, since ditto is so extremely flexible ;)

Pokemon #141, Kabutops, Rock/Water type, shellfish pokemon.

Intro: Kabutops is the evolved version of Kabuto, who was resurrected from a fossil using the latest cell-reconstruction and genetic assembly technology.
Kabuto is a bipedal pokemon with a grey torso, brown limbs and head, and grey claws instead of hands. Kabutops’ head is large and flat and consists of three segments, all pointing forward in a streamlined manner. Its eyes are small and triangular. Its torso consists of five segments arranged top-down in a two-two-one configuration. It’s large claws are reminiscent of death scythes. Its brown, segmented legs are constructed like a humanoid’s, but it has two sharp claws instead of toes. It has six sharp protrusions on its back pointing sideways and slightly down. It has a single protrusion coming from the back of its head and one at the end of the spine, similar to a rigid tail.

Habitat: Kabutops used to dwell in the oceans, and was on the verge of evolving to be able to live on land, when it suddenly went extinct. Nowadays, Kabutops can no longer be found in the wild, since the only living specimens are those resurrected from fossils.

Diet: Kabutops is a brutal pokemon that hunts other pokemon for food. It will slash almost any pokemon with flesh on it and drain its fluids for nourishment.

Biology: Kabutops is at the height of oceanic evolution. Its streamlined body is optimized for hydrodynamic movement, and it is able to chase down any prey as long as it’s in the water. It swims by folding in its claws and wiggling the shell to swim, which is remarkably efficient. Kabutops has also evolved the ability to move on two legs, which allows it to move on land. The land-movement is much slower than in the water, though. Kabutops was attempting to move onto land as is evident in changes in gills and legs found in different fossils. It should be noted that Kabutops fossils are much more fragile than Kabuto fossils, and finding an intact one is much harder.
Kabutops’ evolution towards life on land is direct evidence of its incredible tenacity as a hunter. In order to get away from Kabutops, its prey had slowly evolved the ability to live on land. Relentless as it is, Kabutops responded to this evolution by developing the ability to live on land as well. Halfway through fully adapting to life on land, calamity struck and Kabutops somehow became extinct. This likely happened due to a sudden change in climate, which killed off all Kabutops’ prey, leaving them without food.
Though the two do not appear to be directly related, Kabutops shares its pokemon type name with Blastoise. Both are called Shellfish pokemon.

Pokemon League Commission notes:
Class F: Kabutops is naturally declared extinct and can only be obtained by evolving Kabuto, which is in turn resurrected from fossils. Since plenty of fossils appear to be present in the underground tunnels of Sinnoh, no restrictions have been set towards the excavation of said fossils.

Sounds like an item that's a requirement for certain quests, possibly run-off-the-mill, possibly very elaborate. Maybe it makes some quests easier by allowing the trainer access to certain hints from nearby wild pokemon? Sounds like there are a lot of options, but you're going to have to make it work if you don't want it to end up as gimmicky, that's for sure.
