Not really.
Chikorita isn't the easiest in Gold/Silver. The first gyms are flying and bug which grass types are weak against.

Of course nowadays quite a few pokemon don't learn certain attackes until they evolve, e.g. if you don't evolve Cranidos into Rampados, you'll miss learning half it's attacks.

Maybe the button could sort of flash during a battle "New Pokemon sighted, Scan?".
Could that be how you fill the pokedex?
Lets be honest is there ever any info in the pokedex that you would find useful in a battle? unless the PU pokedex shows type weaknesses.

Maybe you could reduce the amount of grass (cause the wild pkm may have eaten it) and have patches of taller grass. If the tiles are availble.
The only place I imagine you might have consistant grass of the same would in fields or farmland.
Can we get more info about the route? the terrain? Is that a lake or a river?
I don't know if this is any help.

That idea would be good for HM's because they are called 'Hidden Machines'.
TM's I think should stay the same, quest rewards and possibly buying them.
All though the powerful ones like ice beam and flamethrower, maybe. However I like the idea of hiding people who can teach pokemon these moves.
Of course if it were up to me, you would just get instructions on how to teach a move instead of a TM, like meeting certain conditions e.g. (training in certain weather).
Nintendo have come up with different ways of pokemon evoling, why can't they come up with different ways of them learning attacks other than TM/ HM or leveling. I suppose there is breeding too.

There seems to be a bit of confusion here. The shadow pokemon already exist, they were introduced in Pokemon Colusseum and Gale of Darkness for the Gamecube as was the Orre region. They basically pokemon with dark colouring and a black aura around them. They also only know shadow moves until you purify them.
Maybe... maybe not, I think they could be implememted in a future expansion perhaps.
