What if it was an option (perhaps unlockable after a certain event).  Or there were only certain moves that did it, and even then it was an option after the faint sequence.  It could also be paired with a sort of morality thing.  That is something I have wanted for awhile in Pokemon, where you could actually make choices that would affect how the game progressed.

...Doesn't exactly sound right.

I cannot support this at all. Like Bing said, no one wants to put that much effort into a pokemon, just to have it die later. This would only make sense for players like me, who don't bother with all of that EV training and Natures, and just pick a pokemon and train it. And even then, no one would like it.
